------------------------------------------------------------------------------

1. UNPACKING DISTRIBUTION FILE

TRITON is distributed as a single compressed file for each supported operating
  system (IRIX, Linux and NetBSD).
See README file for information about how to get TRITON.
The file is compressed by 'compress' program (the file has .Z extension),
or by gzip program (the file has .gz extension).

For unpacking of the files, use following commands:
  IRIX distribution package:
    uncompress -c triton-irix-3.0.tar.Z | tar xvf -

  Linux distribution package:
    tar xzvf triton-linux-3.0.tar.gz

  NetBSD distribution package:
    tar xzvf triton-netbsd-3.0.tar.gz

After unpacking the files, you can install the programs using the installation
script (see next chapter) or manually (see chapter 4).

------------------------------------------------------------------------------

2. INSTALLATION

To install TRITON, run the program "install.sh" in the directory
./triton-3.0 (created after unpacking the distribution files).
If you have super user privileges (i.e. you are logged as the root),
the files will be installed to system directories.
Otherwise (if you are non-root), files will be kept in the directory
you unpacked it and only links and some scripts will be created
  (in ~/bin/ directory).

After running the installation script, you will be asked which part
of package to install (TRITON 3.0, MODELLER 6v2, DRIVER 1.2, MOPAC 7.01).
Then installation script lists the directories
to which it will be installed. Then the files will be copied (resp. links
will be created if you install as non-root).
If you install MODELLER, you will be asked for MODELLER activation key.
This key can be obtained it after registration using the web page:
  http://salilab.org/modeller/registration.shtml.
Finally TRITON configuration file and some scripts will be created.
If TRITON was installed to system directories (i.e. by root), it can be
executed by command /usr/bin/triton or /usr/bin/triton3.0
(/usr/bin/triton is only link to /usr/bin/triton3.0). Alternativelly
you can use triton or triton3.0 because /usr/bin/ is usually
  set in PATH system variable.
If TRITON is installed to user directories (i.e. by a non-root user) it can be
run by $HOME/bin/triton or by $HOME/bin/triton3.0. If $HOME/bin/ is
in your PATH enviroment variable, you can run TRITON by command triton
  or triton3.0.
MODELLER, DRIVER and MOPAC can be executed directly from TRITON graphical
interface after creating Mutagenesis or Reaction project by wizard.
These programs can also be run separately using the commands:
      /usr/bin/modeller6v2
      /usr/bin/driver1.2
      /usr/bin/mopac7
For details, read documentation of inividual programs, or send question
  to triton@chemi.muni.cz

------------------------------------------------------------------------------

3. UNINSTALLATION

To uninstall TRITON, run the program "uninstall.sh".
If you installed TRITON into system directories, you must have super user
privileges (i.e. you must be logged as root).

------------------------------------------------------------------------------

4. MANUAL (UN)INSTALLATION

If you do not want to install TRITON into standard directory, or you want
to install it by other special way, you can install it manually without
  usage of the installation script.

Distribution package includes TRITON 3.0, MODELLER 6v2,
  DRIVER 1.2, MOPAC 7.01.
Each of these programs is after unpacking the distribution file
  in a separate directory.
Following text describes manual installation of individual programs.
It is assumed you have already unpacked distribution file and you entered
  to the ./triton-3.0 directory.

  TRITON 3.0
    - Copy TRITON executable file ./triton-3.0/bin/triton3.0
      to requested directory (default /usr/bin/).
    - Copy ./triton-3.0/lib/* to requested directory
      (default /usr/lib/triton-3.0/)
    - Copy ./triton-3.0/doc/* to the directory where TRITON
documentation and examples will be placed
      (default /usr/doc/triton-3.0).
    - Optionally you can make link /usr/bin/triton to TRITON executable
file (default /usr/bin/triton3.0) to enable execution of TRITON
      by command 'triton'.
    - Configure TRITON global configuration file (originally placed in
      ./triton-3.0/lib/config/triton.conf and default copied
      to /usr/lib/triton-3.0/config/triton.conf).
    - If TRITON global configuration file is not in the default directory
      (/usr/lib/triton-3.0/config/triton.conf), you must set
environment variable TRITON_GLOBAL_CONFIG_FILE to the configuration
      file pathname.
For example you can use the script as follows:
          #!/bin/sh
          TRITON_GLOBAL_CONFIG_FILE="/somepath/triton.conf"
          export TRITON_GLOBAL_CONFIG_FILE
          exec /usr/bin/triton3.0

Other way is to set pathname on command line using "-global_config_file"
      option:
          /usr/bin/triton3.0 -global_config_file /somepath/triton.conf

NOTE: TRITON reads two configuration files: global file and user file.
User file is read from "~/.triton/triton.ini" or it can be specified
in TRITON_USER_CONFIG_FILE variable or using "-user_config_file" option
on command line. Settings in user file redefines settings read from
      the global file.

  MODELLER 6v2
    - Copy ./modeller-6v2/bin a ./modeller-6v2/modlib directories
      to requested directory (default /usr/local/bin/modeller-6v2/).
    - Copy ./modeller-6v2/doc/* to the directory where MODELLER
documentation will be placed (default /usr/doc/modeller-6v2/).
    - Copy ./modeller-6v2/examples/* to the directory where MODELLER
examples will be placed (default /usr/doc/modeller-6v2/examples/).
    - Copy main MODELLER script ./modeller-6v2/mainscript/modeller6v2
to requested directory (default /usr/bin) and edit it.
You must set MODELLER_KEY_FILE variable (pathname of file which
includes MODELLER key - see below) and MODINSTALL6v2 variable
(directory to which ./modeller-6v2/bin and ./modeller-6v2/modlib
      directories were copied).
    - Set MODELLER activation key in MODELLER_KEY file.
      You can obtain it on:
      http://salilab.org/modeller/registration.shtml

  DRIVER 1.2
    - Copy ./driver-1.2/bin/driver1.2 to requested directory
      (default /usr/bin/).
    - Copy ./driver-1.2/doc/* to the directory where DRIVER
documentation will be placed (default /usr/doc/driver-1.2/).

  MOPAC 7.01
    - Copy ./mopac-7.01/bin/mopac7.exe and ./mopac-7.01/bin/mopac7
files to requested directory (default /usr/bin/).
    - Copy ./mopac-7.01/src/* to the directory where MOPAC
source files will be placed (default /usr/src/mopac-7.01/).
    - Copy ./mopac-7.01/doc/* to the directory where MOPAC
documentation will be placed (default /usr/src/mopac-7.01/).
    - Set main MOPAC script (originally placed in ./mopac-7.01/bin/mopac7
and installed to /usr/bin/mopac7). It is needed to set
only the pathname of MOPAC binary executable file (mopac7.exe) at
      line 9 of the script.

Manual uninstallation of the programs is made by deleting the files
  and links created during installation.
Besides, TRITON creates ".triton" directory in home directory of each
user who runs it. These directories should be deleted too.
